Sulfo-Cyanine5.5 NHS ester is an amine reactive activated ester of sulfonated far red Cyanine5.5 fluorophore, an analog of Cy5.5®. This is a reagent of choice for the labeling of antibodies, sensitive proteins, and others which require reactions in purely aqueous environment, or without any significant additions of organic co-solvents.

The dye is well suitable for non-invasive in vivo NIR imaging, and for the applications requiring low fluorescent background.

AF488 is a bright and photostable dye. Due to its high hydrophilicity, this is a dye of choice for the labeling of sensitive proteins and antibodies. The dye is useful for many demanding applications, including microscopy.

From the chemical standpoint, AF488 is a sulfonated rhodamine dye Rhodamine 110 (R110). Like other rhodamines, it is available as 5- and 6-isomers, which have almost identical photophysical properties.

Generic structure of cyanine dyes

Due to their structure, cyanines have outstandingly high extinction coefficients often exceeding 100,000 Lmol-1cm-1. Different substituents allow to control properties of the chromophore, such as absorbance wavelength, photostability, and fluorescence. For example, absorbance and fluorescence wavelength can be controlled by a choice of polymethine bridge length: longer cyanines possess higher absorbance and emission wavelengths up to near infrared region.

A number of cyanine dyes have been used for life science applications. A series of thiazole and oxazole dyes have been used as DNA- and protein-binding dyes (like TOTO, YOYO, Stains All and others). But the most popular cyanine dyes for life science research were introduced by Alan Waggoner and colleagues of Carnegie Mellon University in early 1990s. The dyes were a modification of cyanine dye Indocyanine Green (ICG) which was used for angiography since 1970s, and they all contain two indolenine rings flanking polymethyne chain. The dyes were found to exhibit low non-specific binding to biomolecules, and have bright fluorescence owing to their huge extinction coefficients and good quantum yields. Once patented, these molecules are now in public domain after expiration of patents of CMU, and are available for purchase from Lumiprobe for research and commercial use as various reactive derivatives, such as NHS esters, maleimides, azides for Click chemistry, and other derivatives.

There are two varieties of cyanine dyes: non-sulfonated cyanines, and sulfonated cyanines. For many applications they are interchangeable, because their spectral properties are nearly identical. Both sulfonated and non-sulfonated dyes can be used for the labeling of biomolecules such as DNA and proteins. The difference between the dyes is their solubility: sulfo- dyes are water-soluble, and they do not use of organic co-solvent for the labeling in aqueous environment. They are less prone to aggregation in water. There are cases when one of the type of cyanines is desired (see Sulfonated vs non-sulfonated cyanines section below).

Non-sulfonated cyanines

Available non-sulfonated dyes incude Cy3, Cy3.5, Cy5, Cy5.5, Cy7, and Cy7.5. Cy® stands for ‘cyanine’, and the first digit identifies the number of carbon atoms between the indolenine groups. Cy2 which is an oxazole derivative rather than indolenin, is an exception from this rule. The suffix .5 is added for benzo-fused cyanines. Variation of the structures allows to change fluorescence properties of the molecules, and to cover most important part of visible and NIR spectrum with several fluorophores.

Structures of non-sulfonated cyanine dyes from Lumiprobe

Most derivatives of non-sulfonated cyanines (except for hydrochlorides of hydrazides and amines) have low aqueous solubility. When these molecules are used for biomolecule labeling, use of organic co-solvent (5-20% of DMF or DMSO) is necessary for efficient reaction. Cyanine dye should be dissolved in organic solvent first, and added to a solution of biomolecule (protein, peptide, amino-labeled DNA) in appropriate aqueous buffer. When conjugation takes place efficiently, the dye reacts before it precipitates.

Fluorescent properties of non-sulfonated cyanines have little dependence on solvent and surrounding. Absorbance and fluorescence spectra of non-sulfonated cyanine dyes are plotted below.

Sulfonated cyanines

Sulfonated cyanines include additional sulfo-groups which facilitate dissolution of dye molecules in aqueous phase. Charged sulfonate groups decrease aggregation of dye molecules and heavily labeled conjugates.

Currently available sulfonated cyanines include sulfo-Cy3, sulfo-Cy5, and sulfo-Cy7.

Sulfonated cyanines are highly water soluble. No organic co-solvent is needed to perform labeling with these reagents.

Sulfonated vs non-sulfonated cyanines

Sulfonated and non-sulfonated cyanines exhibit very similar fluorescent properties. However, there are a few differences in labeling protocols that should be noticed. Non-sulfonated cyanines must be dissolved in an organic co-solvent (DMF or DMSO) prior to use, and added to a solution of the target molecule in aqueous buffers. The recommended volume of co-solvent should be 10% for Cy3, Cy5, Cy7, and 15% for .5 counterparts. Sulfo-Cyanine reagents can be used in purely aqueous conditions. There is also a difference in purification: when dialysis against water or aqueous buffer is used for purification, sulfo-Cyanine must be used to achieve efficient removal of unreacted dye material. Reactions with both sulfo- and non-sulfo cyanines can be purified by gel filtration, chromatography (HPLC, FPLC, ion exchange), or electrophoresis.

Comparison between Cy and sulfo-Cy dyes

Sulfonated and non-sulfonated cyanines are interchangeable for the labeling of many classes of targets including:

  • soluble proteins, which are tolerant to addition of organic co-solvent
  • antibodies (use 5-10% of DMSO/DMF)
  • DNA and oligonucleotides
  • peptides
  • many small molecules

Conjugates produced with similar sulfo- and non-sulfonated reagents (for example, sulfo-Cy5 and Cy5) are very similar in their fluorescent properties, and can be used with various fluorescence instrumentation.

Sulfonated cyanines must be used for:

  • sensitive proteins which are denatured by DMF or DMSO
  • protein conjugation when purification is done by dialysis
  • nanoparticles in aqueous solutions
  • insoluble or hydrophobic proteins

Non-sulfonated cyanines must be used for:

  • reactions in organic media (dichloromethane, acetonitrile)

Although most fluorophores operate in visible or ultraviolet parts of the spectrum, the near-infrared (NIR) area is very promising for fluorescence detection and imaging.

In infrared, much less background fluorescence is observed on microarrays and tissue samples. This makes NIR dyes an ideal choice for cases where low background and high signal-to-noise ratio are critical.

Biological tissues possess a “near-infrared window” of transparency above 700 nm (actual value depends on tissue type). This allows for in-depth imaging of organisms in a real-time, non-destructive fashion. Labeling a biomolecule (peptide, protein, or other) with NIR dye makes it possible to track it and study the distribution of the molecule in an organism. This type of imaging is an excellent tool for life science and drug design.

Lumiprobe offers two near-infrared fluorophores: Cy7, and Cy7.5.

The dyes belong to the cyanine family and possess high extinction coefficients. The internal polymethine chain contains a cyclohexane moiety to increase rigidity and quantum yield. Fluorescence quantum yield is thus improved by 20% compared to the parent structures.

AF488 is a fluorescent dye. AF488 is a fluorophore pH-insensitive over a broad pH range (from 4 to 10). It has an absorption maximum at 495 nm and an emission maximum at 519 nm in the green spectrum region. The dye is hydrophilic and can be used to introduce the fluorescent label into various molecules, including proteins and antibodies. Conjugates of molecules with AF488 have high brightness and photostability and are commonly used in flow cytometry and microscopy. This allows the detection of biological objects with high sensitivity at a longer imaging time.

AF488 azide interacts with alkynyl derivatives of biomolecules in Click Chemistry reactions either in the presence of copper (I) catalyst (with terminal alkynes) or without catalyst (with cyclooctynes), leading to the formation of stable adducts.

AF430 is a fluorescent dye. It can be excited by 405 nm violet laser or 445 nm laser paired, for example, with 510/80 nm bandpass filter.

Azide moiety allows quick and effective labeling and detection of terminal alkynes via a copper-catalyzed click reaction (CuAAC) or of strained cyclooctynes via a copper-free click chemistry reaction. Mild reaction conditions are suitable for most biomolecules, cells, and tissues. The product is water soluble and insensitive to pH changes between pH 4 and pH 10.

Sulfo-Cyanine7.5 is a near infrared water soluble and hydrophilic dye for the NIR imaging applications. The structure and spectra of the dye resemble indocyanine green (ICG) that has been approved for use in humans for years. However, unlike ICG, sulfo-Cyanine7.5 contains a trimethylene bridge that increases its quantum yield compared to ICG, and also has a linker arm for its attachment to proteins, peptides, and other molecules. This derivative is an NHS ester for the modification of amine groups.

Sulfo-Cy7 is an improved analog of Cy7® fluorophore with quantum yield improved by 20%, and higher photostability. This fluorescent dye is especially useful for NIR imaging.

Near infrared fluorescent imaging takes advantage of transparency of biological tissues at particular range of wavelengths. The method is non-destructive, and allows to monitor distribution of various labeled molecules in live organisms.

Sulfo-Cyanine7 NHS ester reagent allows to prepare sulfo-Cyanine7-labeled biomolecules, such as proteins, with ease. Dye labeled molecules can be subsequently used for various research and drug design related experiments.

This reagent has high water solubility, and is especially useful for the labeling of delicate proteins, and proteins prone to denaturation. Non-sulfonated Cy7 NHS ester soluble in organic phase is also available.

Cyanine 5 succinimidyl ester (SE), an equivalent of Cy5® NHS ester, for the labeling of various amine-containing molecules in aqueous phase without use of any organic co-solvent. This product is therefore particularly useful for the labeling of proteins which denature in the presence of organic co-solvents, as well as for proteins with low solubility.

Sulfo-Cyanine 5 is an analog of Cy5®, one of the most popular fluorophores which is compatible with various equipment such as plate readers, microscopes, and imagers.

This dye is highly hydrophilic and water-soluble. A non-sulfonated analog is also available.

Can be used as a replacement for Cy5®, DyLight 649 for all applications.

Pyrene is a polyaromatic hydrocarbon which exhibits fluorescence in blue range of the spectrum. When two pyrene residues are closely spaced, excimer fluorescence is observed at longer wavelength. Therefore, pyrene is useful as a proximity label.

Pyrene exhibits affinity to graphite, and can be used as an anchor group for graphite. This reagent can be conjugated with biomolecules for their subsequent immobilization on graphite surfaces.

This NHS ester allows to label biomolecules with amino groups, such as proteins, peptides, amino-DNA and other molecules.

Pyrene is also a FRET donor for perylene.

During the last years, Cyanine5 (an analog of Cy5®) has become an incredibly popular label in life science research and diagnostics. The fluorophore has its emission maximum in the red region, where many CCD detectors exhibit maximum sensitivity, and biological objects show low background. The dye color is very intense, therefore quantities as small as 1 nmol can be detected in gel electrophoresis by naked eye.

This Cyanine5 NHS ester (analog to Cy5® NHS ester) is a reactive dye for the labeling of amino-groups in peptides, proteins, and oligonucleotides. This dye requires a small amount of organic co-solvent (such as DMF or DMSO) to be used in labeling reactions (please see our recommended for more details). This reagent is ideal for very cost-efficient labeling of soluble proteins as well as all kinds of peptides and oligonucleotides. This reagent also works well in organic solvents for small molecule labeling. For more sophisticated targets such as easily degradable proteins, when the use of DMF or DMSO is undesirable, consider using water-soluble sulfo-Cyanine 5 NHS ester which does not require any co-solvent, and features very similar fluorescent properties.

Cyanine5 fluorophore is compatible with various instrumentation including many fluorescent microscopes, imagers, scanners, and fluorescence readers. A number of various Cyanine5 analogs exist – Cyanine5 NHS ester can replace activated esters of Cy5® and DyLight 649.

This amine-reactive NHS ester contains an aminohexanoyl linker between the fluorophore, and the reactive group. This linker provides better solubility and spatial separation between the fluorophore, and the target molecule being labeled.

This reagent can be used to design FRET based assays with FAM as acceptor, and to construct systems which harvest blue light energy.

BDP FL NHS ester is an advanced dye for 488 nm channel, a replacement for fluorescein, a molecule identical to BODIPY FL® NHS ester. An amino-reactive dye for the labeling of proteins and peptides.

While the absorbance and emission spectra of this molecule stay within FAM excitation and emission channels, this dye provides much better photostability, and outstanding brightness. The fluorescence spectrum of BODIPY-FL is narrower than that of FAM. This provides a better brightness for monochromator based instruments, when emission wavelength can be tuned to dye maximum.

The dye is neutral, possesses low molecular weight, and retains high quantum yield in conjugates.

The dye is a good replacement for fluorescein (FAM), BODIPY-FL, DyLight 488, Cy2, and other 488 nm dyes.

CD9 is a cell surface glycoprotein which belongs to the tetraspanin superfamily. CD9 is known to complex with integrins and other transmembrane 4 superfamily proteins. It can modulate cell adhesion and migration and also trigger platelet activation and aggregation. Importantly, it is found on the surface of exosomes.

Exosomes are cell-derived vesicles bounded by a lipid bilayer membrane and exhibiting a diameter of 50 to 150 nm. They are secreted from cultured cells and are observed in body fluids such as saliva, blood, urine, amniotic fluid, malignant ascites. Recent studies indicate that exosomes contain various proteins and RNAs, suggesting a role in information transfer between cells.

This monoclonal antibody can be used to immunoprecipitate exosomes from serum and culture supernatants.

Application of the Arabidopsis model system has yielded a regulatory pathway for ionic homeostasis under salt stress. The pathway was discovered through the cloning of the salt overly sensitive (SOS) genes. Mutations in the SOS genes render Arabidopsis plants more sensitive to Na+ stress. The pathway begins with SOS3, a myristoylated protein with three EF hands for calcium binding. SOS3 interacts physically with SOS2, which is a serine/threonine protein kinase. One downstream target of SOS3–SOS2 kinase complex is SOS1, which is a plasma membrane Na+–H+ antiporter that exports Na+ from the cell. SOS1 expression is upregulated by salt stress in wild-type Arabidopsis plants but this upregulation is reduced by sos3 or sos2 mutations. It remains to be seen whether or not SOS3–SOS2 directly regulates the activities of SOS1 and other transporter through phosphorylation. Remaining components in the SOS pathway are expected to be identified by cloning additional SOS genes and screening for second site suppressor and enhancer mutations in the sos mutant backgrounds. Muscarinic acetylcholine receptors, or mAChRs, are acetylcholine receptors that form G protein-coupled receptor complexes in the cell membranes of certain neurons and other cells. They play several roles, including acting as the main end-receptor stimulated by acetylcholine released from postganglionic fibers in the parasympathetic nervous system. Muscarinic receptors are so named because they are more sensitive to muscarine than to nicotine. By the use of selective radioactively labeled agonist and antagonist substances, five subtypes of muscarinic receptors have been determined, named M1-M5 (using an upper case M and subscript number). Nucleotide excision repair (NER) is a major repair system for removing a variety of DNA lesions including UV-induced cyclobutane pyrimidine dimers and (6-4) photoproducts as well as chemically-induced bulky base adducts. Defects in the NER system give rise to xeroderma pigmentosum (XP), an autosomal recessive disease characterized by a predisposition to skin cancer and in some cases neurological abnormalities. Acute post-streptococcal glomerulonephritis (APSGN) is an infection- triggered glomerulonephritic disease (Reference 1). Nephritis-Associated Plasmin receptor (NAPlr) is an intracellular component of hemolytic streptococcus that induces nephritis. Glomerular NAPlr deposition is frequently found in infection-related glomerulonephritis (IRGN), especially in glomerulonephritis that is triggered by streptococcal infection (i.e. streptococcal-infection related nephritis [SIRN]). Glomerular NAPlr deposition is not found in non-infection-related nephritis.

Therefore, Immunostaining using anti-NAPlr antibody is ideal for identifying IRGN and SIRN (References 2-5). Although a distinct commercially available anti-NAPlr monoclonal antibody (1F10) has been in use, it is claimed to suffer from low sensitivity in Immunostaining. By contrast, staining sensitivity is better with polyclonal anti-NAPlr antibodies. However, stable generation and supply of this pAb is difficult because of the complicated step of NAPlr extraction from streptococcal particles. This new polyclonal antibody against an NAPlr peptide was established to balance both satisfactory sensitivity in Immunostaining with stable antibody production.

Versican (also known as PG-M), encoded by the VCAN/CSPG2 gene, is a large extracellular matrix chondroitin sulfate proteoglycan ubiquitously expressed in interstitial matrices of the human body, including brain ECM. It was first described in the bovine aorta by the research groups of Dick Heinegard and Anders Malmstrom’s groups (1982) and shortly after isolated from the chick embryo by Koji Kimata’s group. Cloning of the human VCAN/CSPG2 gene was accomplished in 1989 by Zimmermann and Ruoslahti, who also named the protein as versican in recognition of its versatile modular structure. Versican belongs to the lectican proteoglycan subgroup, to which aggrecan, brevican and neurocan also belong and share the N-terminal (G1) globular domain. This consists of Ig-like loops and two link modules and is responsible for the binding to hyaluronan, which may or may not be further stabilized by link proteins. At least 4 different alternatively spliced versican isoforms are known in higher vertebrates (denoted V0, V1, V2 and V3) while lower vertebrates may have additional ones in part by duplication of the gene. These isoforms are generated through differential utilization of the central core protein regions denoted GAG-α and GAG-β and encompass glycosaminoglycan (chondroitin sulfate) attachment sites. The V0 isoform is the parental one containing both the above “GAG-attachment” exons; the V1 isoform has only the GAG-β domain; the V2 isoform has only the GAG-α domain; and the V3 isoform is void of any GAG attachment domains, and is therefore a GAG-free proteoglycan. This implies that the versican isoform core proteins have a molecular mass range of 50-550 kDa and, when taking also into consideration the extensive glycosylation of the versican core protein, the molecular weights of the different isoforms vary from about 60 kDa to 1,500-2,000 kDa. The C-terminal (G3) globular domain consists of one or two EGF repeats, a C-type lectin module and complement regulatory protein (CRP)-like domain. The C-terminal domain binds a variety of ligands in the ECM and thereby contributes to the macromolecular organization of versican. The role of versican in ECM assembly of elastic matrices, cell adhesion, cell migration, and cell proliferation has been extensively described and its essential role during embryonic development is confirmed by early lethality of murine embryos homozygous for CSPG2 gene deletion. Like other large proteoglycans, versican is processed by multiple MMPs and ADAMTSs and its matrix deposition may be strongly down- or up-regulated in degenerative diseases and cancer. In some tumors its expression pattern has been proposed to have a prognostic value.

Myelin is a lipid-rich (fatty) substance formed in the central nervous system (CNS) by glial cells called oligodendrocytes, and in the peripheral nervous system (PNS) by Schwann cells. Myelin insulates nerve cell axons to increase the speed at which information (encoded as an electrical signal) travels from one nerve cell body to another (as in the CNS) or, for example, from a nerve cell body to a muscle (as in the PNS). The myelinated axon can be likened to an electrical wire (the axon) with insulating material (myelin) around it. However, unlike the plastic covering on an electrical wire, myelin does not form a single long sheath over the entire length of the axon. Rather, each myelin sheath insulates the axon over a single section and, in general, each axon comprises multiple long myelinated sections separated from each other by short gaps called Nodes of Ranvier. Each myelin sheath is formed by the concentric wrapping of an oligodendrocyte or Schwann cell process around the axon. More precisely, myelin speeds the transmission of electrical impulses called action potentials along myelinated axons by insulating the axon and reducing axonal membrane capacitance. On a molecular level, it increases the distance between the cations on the outside of the axon and the Na⁺ ions that move through the axoplasm during an action potential, thereby greatly reducing the magnitude of the repulsive forces (which are inversely proportional to the square of the distance, as per Coulomb’s law) between them that would otherwise act to inhibit the movement of the Na⁺-ions. The discontinuous structure of the myelin sheath results in saltatory conduction[1][2] whereby the action potential “jumps” from one node of Ranvier, over a long myelinated stretch of the axon called the internode, before “recharging” at the next node of Ranvier, and so on, until it reaches the axon terminal. Nodes of Ranvier are the short (~1 micron) unmyelinated regions of the axon between adjacent long (~0.2 mm – >1 mm) myelinated internodes. Once it reaches the axon terminal, this electrical signal provokes the release of a chemical message or neurotransmitter that binds to receptors on the adjacent post-synaptic cell (e.g. nerve cell in the CNS or muscle cell in the PNS) at specialized regions called synapses. This “insulating” role for myelin is essential for normal motor function (i.e. movement such as walking), sensory function (e.g. hearing, seeing or feeling the sensation of pain) and cognition (e.g. acquiring and recalling knowledge), as demonstrated by the consequences of disorders that affect it, such as the genetically determined leukodystrophies;[3] the acquired inflammatory demyelinating disorder, multiple sclerosis;[4] and the inflammatory demyelinating peripheral neuropathies.[5] Due to its high prevalence, multiple sclerosis, which specifically affects the central nervous system (brain, spinal cord and optic nerve), is the best known disorder of myelin. They are secreted from cultured cells and are observed in body fluids such as saliva, blood, urine, amniotic fluid, malignant ascites. Recent studies indicate that exosomes contain various proteins and RNAs, suggesting a role in information transfer between cells.

This monoclonal antibody can be used to immunoprecipitate exosomes from serum and culture supernatants.

Neurocan is a nervous tissue-unique, secretory proteoglycan that carries predominantly chondroitin sulfate side chains. Its expression gradually decreases with nervous tissue development. In the immature brain, neurocan exists in a full-length form with a 240 kDa-core glycoprotein, whereas in the mature brain it exists as proteolytic fragments of the NH2-terminal half (neurocan-N) with a 130 kDa-core glycopeptide and the COOH-terminal half (neurocan-C) with a 150 kDa-core glycopeptide. Neurocan is implicated in neural network formation and is a susceptibility factor for bipolar disorder. It is upregulated in central nervous system lesion sites and is a major component of glial scars. This antibody effectively recognizes the COOH-terminal half of rat neurocan core glycoprotein as well as the full length neurocan core glycoprotein.

This gene encodes the alpha chain of type VII collagen. The type VII collagen fibril, composed of three identical alpha collagen chains, is restricted to the basement zone beneath stratified squamous epithelia. It functions as an anchoring fibril between the external epithelia and the underlying stroma. Mutations in this gene are associated with all forms of dystrophic epidermolysis bullosa. The inherited disease, dystrophic epidermolysis bullosa, is caused by recessive or dominant mutations in COL7A1. In the absence of mutations, however, an autoimmune response against type VII collagen can result in an acquired form of this disease called epidermolysis bullosa acquisita. Type VII collagen is also found in the retina; its function in this organ is unknown. Collagen, type VII, alpha 1 has been shown to interact with Laminin 5 and Fibronectin.
